The missile still knows where it is, because it knows where it isn't, it just doesn't know where the ship is, because it's about to be where it isn't.

The efficiency of this system is simply AMAZING considering the dimensions of the area that must be concealed/replicated. A jet's flares are effective because although the jet engine is a small target, the extreme heat radiance is what the missile guidance system locks onto. The flares emit a similar heat signature in scale to the engine. A ship on the other hand, would be quite a large target to mimic at scale making the technology more advanced to accomplish.

In WW2 they used strips and smoke/steam to cover or change ship patterns. Modern tech now using infrared heat screens and anti air weapons for protection.
